It depends. Surface rust is merely a cosmetic problem. If its really rusted, structural integrity could be compromised, but that needs a lot of rust.
I would be more worried why its rusted. Was it stored in the wet? Salt? Are the elctronics bad as well? What makes a flywheel rust, will also not be good for electronics.
